I did switch the audio track. It works fine on PLEX on my iPad but not on my Roku. Oh well.

Oh, switch it back then! Haha, jk...well if the Roku app is either confused or just not seeing it, maybe try a "nuclear" option and just strip out the original AC3 movie track that you may not ever use with MKVToolNix then? Only give it the one Rifftrax track to choose from and see if that works? Takes less than 10 seconds with that program and it's free...good luck!
