Splitting a file and keeping subtitles...

Hi! My question concerns the editing of re-encoded video, splitting the video into its separate episodes while retaining the soft-coded subtitles.
Example: I am currently encoding Naruto: Shippuden, up to Vol. 17, but so far,doing 1-4 (48 episodes, 3 discs per Vol.), each Vol. is put on the retail disc as one large episode (1:45:00+), even though I can choose an episode with the disc menu, i cant encode it separately.
My problem lies in the subtitles being broken when I split the file into its epi's using AVIdemux.
Im using .MP4 format,currently, but may change that to MKV since Im including dual audio ( English and the original Japanese), since MKV is a better container for more than one audio stream.
If anyone has experience or a tutorial on a solution, it would be greatly appreciated by me to learn your methods.

While your reply is informative - and appreciated- to the newbie, Im not a newbie. And, this does not have to do with the stated problem. Let me try and give some clarity to the situation:
It has happened with a few discs in the past with the problem I describe. The DVD disc itself is compiled as one big episode that is trackable through using the time coding on the disc, hence, using the DVD menu lets you select the placement time of the episode you want to view.
Now, when loading the ripped image into my program, the drop down menu to select individual episodes is not available due to the format of using one big file of consolidated episodes. So, I see something like 1:54:27 or w/e. Which is the time of all the episodes together -now some discs do that for menus that have something like 'watch all episodes' or 'view all episodes' , if you want to marathon watch something. Then there might be different times for individual episode like 44:30 or w/e.
These discs do not have that option, only the one big file selection.
Now, when I recode the file, I do get the soft coded subs I want -BUT, if I split the file using a program such as AVIdemux to make individual episodes, the timing code of the subtitles 'breaks' and I end up with no subs.
