How to organize large eBook collection?

I have large number of ebooks and I basically use calibre for conversions and tagging, but I would like to know any tips or calibre plugins or ideas that allow you to organize, clean them up, etc... more efficiently.

I just organise them in folders; I don't use any kind of software to do it.

The later versions of calibre come with a native epub editor that is quite simple and handy for cleaning up messy conversions. I never found need for external plugins or additional software than calibre. Except when it comes to converting pdf files to something slightly readable on my kindle. It's been a while sine I used it though. Lost my kindle ...
